It is a combination of a 3D package and a good compositing package. A great
deal of the actual effects are created in the compositing program using the
output of the 3D App.


Primary 3D Apps
Maya
3DSMax
Lightwave
Softimage

Compositing
Flint, Flame, Combustion
Digital Fusion, After effects, Shake
etc.

The line is blurred between the two families of apps at to where some FX are
done but every effect usually goes through a compositing app at the very
least.

I use 3DSMax and Combustion here. Maya is the favorite for a great deal of
the animation you see in movies & TV. There are hordes of people who
learned Maya in school and are quite good at working within large groups of
animators with it. Using MEL scripting and wrtiting custom shaders and
conforming the pipeline to various applications.
