Maybe I'm missing something but it seems you are over complicating the whole
process. Any video editing program like VideRedo or Womble will directly
open the VOB files.

I'm a Womble person myself so what I would do is import the VOB files into
the timeline, do any editing if necessary around the glitch area and then
export as a MPEG2 file. voila!

With this MPEG file I would use my favourite DVD Authoring program to make a
new DVD.
