I do exactly this with dbpoweramp. Install the
software and File Selector plugins. This allow you to select a folder
and its sub-folders and transcode them in
one hit.

The free version of software lets you do this to a specific destination
directory. If you pay for the Sveta Portable Audio addon, the application
will transcode files on the fly as and when you drag the chosen file(s) to
your device; you can set a threshold so that files over a certain
size/bitrate are converted, and files under are transferred intact.
