No, they aren't in WMP...data *from* the files is in WMP. The files
are in one or more folders on your HD...however you arranged them.

Forgetting the software "library", how are your files stored
physically? If they are in a nested folder structure you should be
able to point any software with a "library" feature to that structure
so it can read the data it uses.

If the physical structure is not now nested you could make it so.
Many programs don't need it, will scan the entire drive.
