As far as compatibility goes, no, you don't need to worry.

The sound quality does differ between encoders, though. For the best
quality I recommend either LAME, or if for some reason you cannot or do
not wish to use it, then I would recommend a recent Fraunhofer build
such as the one used in Windows Media Player 11.
