EncSpot will look for sync errors:
http://www.guerillasoft.co.uk/encspot/index.html I found it pretty useless,
most of the errors it finds are imperceptable to the ear or so minor as to
be easily ignored. It's "guesses" as to the encoder used are famously
inaccurate. The same algorithms used to clean up pops and clicks could
probably be used to find and count them, but once you've gotten to that
point I suspect most folks would rather clean them up than count them.
