Maybe I'm missing something, but why not try:
Before scanning, select a solid-color paper background for each
animation sequence that doesn't duplicate any colors drawn on the cels;
photograph the cels in front of that background.
Scan the sequence, but don't mess with photoshop, except maybe to
assemble into one file.
Use the chroma key in Premiere. I don't use Premiere, but on Vegas,
there's an eyedropper tool to select the key color; drag the eyedropper
across an area of background.
I don't know what Premiere's chroma key threshold controls look like,
so I can't give advice on that part.
The best part is that it's a school project! Have the kids select the
background for their own cels; if it doesn't work quite right, then
help them understand why.
