More than one DV capture program will automatically place each clip in
a separate *.avi file when the time code changes by more than a
user-defined amount. I use ScLive...it is the best I've found for
capturing.

Then: Load all your captured video clips into your editor...and simply
slide each clip down the timeline to match the timecodes. Your
"continuous" audio recording will be on one of the audio tracks...and
should now match-up with the video. All this assumes you're using
something like Premiere Pro, of course.
